The Department of Chemical Biology and Therapeutics is seeking a Senior Scientist to establish and lead a chemoproteomics platform supporting target identification, ligandability mapping, and mechanism-of-action studies across pediatric disease programs.

This position sits within the CBT Collaborative Centers, where the platform will serve investigators across the department and institution while also executing platform-scale discovery projects of its own. The ideal candidate will have a background in chemical biology, analytical chemistry, or a related field, with deep hands-on experience in mass spectrometry-based chemical proteomics. The successful candidate will design and validate workflows from the ground up, direct a research associate, and serve as the scientific point of contact for chemoproteomic projects across the department.

Useful previous experience may include, but is not limited to, activity-based protein profiling (ABPP), covalent probe development, automated sample preparation using liquid handling platforms (e.g., Agilent Bravo, Thermo KingFisher), and data-independent acquisition (DIA) proteomics data analysis utilizing tools such as DIA-NN, Spectronaut, or FragPipe. Experience developing custom proteomics software, including peptide-spectrum matching algorithms, spectral prediction tools, or machine learning applications for proteomics, is highly desirable. Expertise in orthogonal structural and interaction proteomics approaches, including crosslinking mass spectrometry and affinity purification mass spectrometry (AP-MS), is also valued. Additional relevant experience includes generating experimental datasets to support machine learning-driven target discovery, leading platform-scale discovery efforts, and developing structured compound-protein interaction datasets that integrate with data science, artificial intelligence, and predictive modeling infrastructures.

Key Responsibilities

  • Establish and validate high-throughput chemoproteomic workflows, including SP3 cleanup, enzymatic digestion, and cartridge-based peptide and protein enrichment on automated liquid handling instrumentation

  • Develop and execute reactivity profiling, whole-proteome, and affinity-based chemoproteomic assays in disease-relevant cell models

  • Operate high-resolution mass spectrometry instrumentation and perform primary DIA data analysis using DIA-NN, Spectronaut, FragPipe, or equivalent

  • Build and maintain analysis pipelines and structured databases for compound–protein interaction and ligandability data; partner with data science colleagues on predictive modeling

  • Design and direct platform-scale discovery projects, including ligandability mapping across pediatric disease models and conditional profiling across disease-relevant genotypes

  • Consult with investigators across departments on experimental design, execution, and interpretation of chemoproteomic studies

  • Supervise a research associate; document workflows as SOPs and cross-train CBT personnel

  • Author methods and resource publications; present platform capabilities internally and at scientific meetings

Minimum Education and/or Training:

  • Bachelor's degree in relevant scientific area is required

Minimum Experience:

  • Ten (10) years relevant work experience is required

  • Eight (8) years of relevant work experience is required with a Master's degree

  • Five (5) years of relevant work experience is required with a PhD

Compensation

In recognition of certain U.S. state and municipal pay transparency laws, St. Jude is including a reasonable estimate of the compensation range for this role. This is an estimate offered in good faith and a specific salary offer takes into account factors that are considered in making compensation decisions including but not limited to skill sets, experience and training, licensure and certifications, and other business and organizational needs. It is not typical for an individual to be hired at or near the top of the salary range and compensation decisions are dependent on the facts and circumstances of each case. A reasonable estimate of the current salary range is $104,000 - $186,160 per year for the role of Sr. Scientist- Chemoproteomics Platform (CBT).
